How do I keep the smugmug header but remove the photo hosting link?

Better yet, is there a way for me to do that and also put my own links in that gray strip to the left of the help, login, search box, etc?

I can't say if this is possible. What do you wish to keep the SmugMug header for? If you just would like to have the search box, you could add that to your custom header. Check out #9 here.
To add your own logo, you can use the Easy customizer. Within it, you'll find the header section where you can add your own banner.

I'd like to keep the custom header because I like the shopping car widget and the login/logout link - and the search box. I've removed the smugmug header for now. What I'd like to do is make a header that puts the nav links (i.e. my 'home' 'galleries' 'about me' links, etc) in that same glassy bar created by the smugmug header, replace the smugmug mini logo, keep the search box, the login/logout link, and the shopping cart widget.
