The automatically generated CSS for your Easy Customizer banner image is messed up (it has the wrong height). I'd suggest you go to Easy Customizer and remove your banner image and then re-add it again and hopefully the Easy Customizer will fix itself. Then, you will have to get rid of some of the CSS that you're using to manually position your navbar. The main problem is that the browser thinks your banner image is much larger than it really is because of the wrong Easy Customizer CSS for it.

I feel really stupid right now. I have copy and pasted all of the CSS, and top and bottom java script coding. I cannot grasp where to put the activation code so that this slideshow is on my home page.

All I really wanted from this really was a larger slideshow than the default slideshow through the easy customization.

If you take a look at Step 4 in the install tutorial, it describes putting the activation code in your bio. If you bio isn't visible on your homepage, then go to the homepage layout button on the homepage and make it visible.

I edited some things in my navbar and header today, and I discovered that my slideshow stopped working on the home page. http://www.mattpilsner.com/

You created a script error when you edited this line in your top javascript:

rightClickWarning = "These photos are copyright ©Matt Pilsner. Unauthorized use is frowned upon, but click the "Buy" button to own a copy of your very own."

Change it to this:

rightClickWarning = "These photos are copyright ©Matt Pilsner. Unauthorized use is frowned upon, but click the \"Buy\" button to own a copy of your very own.";

Quotes are used to delineate the beginning and end of the message so they can't be used inside the message without special treatment. This script error stopped other scripts from running (like the slideshow script).

Is this something that I can use off site? I'm not using smugmug as my primary website any longer. (I'm sure this has been answered a dozen times in this long thread, but I searched and wasn't able to find it.)

No, it cannot be used off of Smugmug as the script depends upon some things on the Smugmug site.
