I swear I am gonna start reading before posting, however when I go here:

click on Watermarking and "more info" it asks me for a login to see this page:

Anyways, my real question: How do I recreate all thumbnails and small and large previews from the files (I changed the watermark settings).

I'm not sure about "recreate" thumbs, they are done automatically - can you elaborate please?

Yeah. I would like to change the watermark to show my domain in the future but I have already uploaded over 1000 photos that all say "proof" now.
I made a new private gallery because I wanted to submit a photo for the challenge. In this gallery I disbled watermarks and I used the photo tools to copy a photo from another gallery, but it still showed the "proof" on all views, which lead me to believe that I need to re-create them from the original.
I would also love to have an option to disable the watermark on the thumbnails and make them bigger (I am not done reading the help pages though).

There's and option in your control panel --> custom watermarks --> edit watermark --> thumbs
