Canon 50D firmware 1.0.0.2
Yesterday my new copy of 50D has arrived to replace the one that was giving me Errror99. While I was synchronizing settings between the old and new bodies I noticed the firmware version has changed from xxx.1 to xxx.2.
I don't know about the exact details, but this is something other early adopters of 50D may want to look into. :deal

- Some cameras have been shipped with 1.0.0.1 and others, like yours, with 1.0.0.2
- There are insignificant differences between the two versions
- The reported Err99 has been reported with the newer firmware version
- Canon has been reported as saying that they will be releasing 1.0.0.3 sometime late Oct (vaporware?) and that it should clear up some/most of the Err99 issues.
My copies both have the older firmware and I have yet to have the Err99 issue. I have had an issue with the cameras not powering on until I first remove the battery and re-insert it. It has not happened enough yet for me to be able the properly characterize the behavior or to make it a repeatable event. With time, maybe? Finally, I hope the newer camera will not exhibit the Err99 issues. Here's hoping.
