Is there a way to move galleries around and have them in an order that i choose rather than the first one list being the last one to have been uploaded to?

On the main galleries/category box make sure "position" is picked instead of "recent".
That turns on the "arrange" for every cat/sub-cat box.

Also, make sure you haven't hidden the item with your css.
