it's funny you should post this as I just got through tearing my hair out over processing a similar sunset shoot via HDR. I found that Photomatix tends to push the sunset towards an unnatural orange hue that was difficult to fix. There are other limitations of HDR that come to play in these types of shots. I ended up staying in Lightroom and using the gradient/masking to boost the foreground and burn the sunset...
If a non-HDR version won't work, here are my suggestions for this one:
Push up microcontrast to +2 or so
Pull down the light smoothing. If you are using the buttons, change to sliders. Try not to go higher/lower than +/-2 to minimize the halos you have around the rocks
Push highlight smoothing to 100 to rid the clouds of gray
Then bring it back to LR/PS and adjust the tone curve to get some contrast back in, maybe push up the blacks as well
It's a nice scene and hopefully the above will bring it more in line with what you saw when you shot it.
    Hope that helps
    E

Thank you for the help! I'll try to reprocess it tomorrow. I actually did the strong orange on the sunset on purpose in ps5 :)
