Made hierarchy changes in SM, then tried to sync with LR 4, Collections now missing

I made some hierarchy changes directly in SM to some of my categories. These changes included renaming categories, creating subcategories and then reorganizing my galleries to fit within the new hierarchy.
I then went in to LR 4 and tried to sync both the hierarchy and photos. The result would make a grown man or woman cry. I lost everything in my LR Collections for those galleries I tried to sync.
For example, I had a category named BIRDS with about 4-5 galleries in it. In my reorganization, I kept the existing BIRDS category and created 4 new subcategories, then reorganized my existing galleries to fit within the new subcategories. (see photo)
When syncing with LR, I now have a category called BIRDS, with NO subcategories or galleries to speak of... Just BIRDS. There are also no collections (i.e., photos) either. Just a screen that states that "NO PHOTOS IN THIS COLLECTION" (I will attach in another post since I can only attach one image at a time.)
Some of the syncing worked as far as updating the hierarchy, but any existing photos that were in the affected galleries are gone.
Additionally, I had a gallery named "BROWN PELICANS" that I tried to rename in LR 4 just prior to the syncing. The renaming wasn't working. After the syncing, the Pelicans gallery (brown or otherwise) is no longer on SM. I am very concerned because I don't have those images on the computer I am currently using.
I have looked in my OTHER gallery as some posts suggested but am SOL there too.

You only have an issue with what you see in the Lightroom plugin? Your SmugMug site still contains all your galleries an photos, right?
It seems like your Lightroom plugin just hasn't synced properly or you have the wrong catalog open. For the synching of photos to work, you have to have all photos on SmugMug in your Lightroom catalog as well.
If you have "sync photos" enabled, Lightroom does NOT download photos from SmugMug - it only matches up photos from your Lightroom catalog with the ones on SmugMug.
In the Lightroom publishing manager, what are your settings in the "SmugMug settings" section? Make sure to enable the "sync hierarchy" checkbox. If you also would like to "sync photos", check that setting as well, but note it'll take some time to do that and it only works if your current Lightroom catalog contains all the photos.
After making your choice, you can click on 'sync now' to have Lightroom sync up with SmugMug.
Please note that it's normal if you select a category or subcategory (e.g. Birds) that NO photos show in Lightroom. Only galleries contain photos in SmugMug and thus Lightroom will only show photos if you select an actual *gallery*.

EDIT: I did find two orphaned galleries (Birds of Prey and Pelicans) on your site that I reassigned to your Birds category. Feel free to reassign them to any other category / subcategory.

Thanks to you finding the orphaned galleries, I believe that I can answer YES to the question that SM continues to contain all of my galleries and the issue seems to be with the LR plugin.
Answering some of your questions,
1. Wrong Catalog open? No, I only have one LR catalog with over 15,000 images. (I am new to LR, so I may have to look into that...)
2. Photos in LR? ALL of the photos in my BIRD category ARE in my LR catalog with the exception of the Shoreline birds, so I'm not sure why they disappeared...
3. SM settings in LR? "Sync hierarchy" and "sync photos" are both checked. When I did a "sync now" last night after posting to the forum, my BIRD category disappeared completely from the SM Publish Services tab on the left side of my LR workspace. I have yet to get it back.

Close Lightroom completely and then reopen it again. Then carefully check the whole category list in the SmugMug publish service to see if the Birds category isn't perhaps showing up further down the list.
If it's not showing, go to the SmugMug account settings > privacy tab and in the authorized apps section remove Lightroom.
After doing that, change back to Lightroom and double click on the SmugMug publish service to bring up the "publishing manager". There, in the SmugMug account section, click on 'refresh'. It'll say that it's no longer authorized. Authorize your Lightroom again and afterwards do another "sync now".
