Customizing gallery question

If I click the tab to make a gallery custom, will any site wide changes, such as to a nav bar or theme adjustments still effect the custom gallery?
I also read somewhere about having a homepage that is separate from the rest of the customizations. Would this mean the current theme and customizations get trashed or kept? Will the theme on the rest of the site remain as is?
I need a different nav bar list on the homepage... one w/o a link to the homepage.
