That can due to a couple of common reasons.
Firstly, the publish service links images from SmugMug back to a master image in the LR catalog. If you operate with multiple catalogs then the count of the published images in LR will not match the online gallery. Syncing the publish service simply makes links - it doesn't download or add anything to the catalog, so if the catalog doesn't contain the master image it can't be linked.
The second possibility is that the publish service is simply out of sync with your site. Have you run "sync hierarchy" and "sync photos" from the Publishing Manager? - to run sync hierarchy from the Publishing Manager (double-click on the SmugMug publish service header - http://note.io/19Njj6s ).
If the images are in your current catalog and sync doesn't correct the count of the published images please raise a support ticket and we can investigate further.

So if I move the images on my PC from one folder to another it will not show them in SmugMug plugin? I thought when I select gallery in plugin it displays what is in that gallery on SmugMug website without looking for original photo on my PC?
And I did try both sync hierarchy and photos.
In the past when I've moved files around using Windows Explorer, Lightroom didn't know about the move and therefore it's database contained old links to pictures. The way to fix it is to make sure that all of your folders, drives, etc. where your pictures are located are listed as Folders (on the left panel of Lightroom). You can then choose a top level folder (I call mine Pictures), right-click on it and choose Synchronize Folder. This should find all of your moved pictures for that folder and re-import them into the Lightroom catalog.
After doing this for all of your picture sources, try to sync with Smugmug again, in now may find some of the missing pictures.
while it's a good idea to keep local folders in sync with your LR catalog, it shouldn't effect the image syncing functionality in the plugin.
I had some minor regression in the latest official release which is mostly likely affecting you. Please try this version and let me know if it works...and if doesn't I'll get you to send your catalog so i take a closer look.

Why does it have to link to photos on my PC anyway? Why can't it just show what's on the website?
unfortunately, it's not as easy as just showing what's on the website, LR requires it to be linked to an existing image within the catalog.
Can you please zip your .lrcat file and upload using the link below...please link back to this thread so we have some context for the ticket when it arrives.
