Any HDR Masters here? Could use some help...

So every time I try HDR landscapes my clouds come out looking a little weird. Here's an example of what I mean.

People seem to like it that see it but to me the clouds just look too unnatural to me.
So for starters i'm shooting everything at 7 frames at 2/3 stop increments, and stacking them in Adobe HDR pro. I tune all the settings custom for each shot rather than using presets. I get the buildings looking nice like I want them but the clouds get too un natural looking, or lots of blown out sky. Just wondering if there's anyone here that great at HDR wouldn't mind giving me some tips.

    Why don't you separate the buildings from the sky?

    Ok I tried that. Took the sky from one of the single frame's of this image, cut off the buildings and layered it onto the HDR buildings. Looks better now thanks for the idea. I'm still probably over doing stuff.

    Some hdr software uses tone mapping as a default setting.

    You can turn it off.
